For example.

I cannot find any flights or routes operated by CityFlyer in the BAE146-100. (or any other)
I cannot find any flights or routes operated by Jetblue in the E190. (or any other)

These are just two examples...the timetable doesn't have them.

Same thing with the 777-300.

So here is my question: can we augment the timetable with our own FREQs or must they come from the timetable...or what I am saying is if they aren't in the timetable how can we fly them.

I am getting ready to do my retro to. But I can only find a few routes in the DC6 and 707. Whadda about the DC10, 727 ,etc?
To answer your question in the simplest way: You can create a FREQ from one of three sources: this website, the current AA timetable, or the current Oneworld timetable. In the latter two cases you should let your hub manager know where you are getting your flights from so he can verify that they are valid flights.

As far as codeshares go, JetBlue is not on the official timetable yet that I'm aware of so you wouldn't see it yet. As a Captain you are not yet authorized to fly codeshare routes that do not take off and land in the U.S. For now, you would be limited to codeshares with ASA and HAL until JBU routes officially come online. I have a feeling that the Bae-100's or RJ-85's/100's have passed on to a better life, but I could be wrong. I know Air Canada still uses them and I'm sure there are several still in operation in Europe, but I woudln't know the airline's names.

On the retro, that timetable is still pretty young. The guys have done a great job putting it together but the information is really hard if not impossible to find. That being said, you don't have to limit yourself to the retro timetable for those flights. You can (provided that you have the retro endorsement of course) fly any flight on the current timetables in similar retro equipment. It is your responsibility as PIC to operate a route in appropriate equipment, i.e. Don't expect to complete AAL2 KLAX-KJFK in a DC-6 in one shot. I guarantee you'll run out of fuel somewhere past that left turn at Albuquerque. ;) If there is a question about a particular aircraft your hub manager holds the last decision on whether to allow it or not.

Great job! The EMB-175's from Republic (RPA - callsign: "Brickyard") are not listed. They are currently in service on American Eagle routes between ORD-PHL and a couple of other destinations.

Norberto,
OK, the list is updated with REPUBLIC.
Thanks for your help.
The air up there in the clouds is very pure and fine, bracing and delicious. And why shouldn't it be?--it is the same the angels breathe.

Mitch, Nice photo.
American Eagle includes flights operated by American Eagle, Express Jet, Republic Airlines and SkyWest Airlines. During this week this will be updated.
Thanks for your help.
