Chris, when making a long flight which will have more than the arrival airport, you may;
Take the total time, and file manually with the push back to brakes off at your final destination.
Or, file an FSACARS report for each leg and then edit the FREP in the comments section that this is " Leg one of XXX"
Your HUB manager will then know what you're up to. Send him an e-mail to state your intentions.

(Provided that the aircraft has the range.) When flying them separate you should file a FREP for each segment (takeoff and landing) using the same flight number and noting in your comments "Leg 1 of 2", "Leg 2 of 2", etc.
