Welcome Brad, Your questions are easily answered in the Pilots Handbook. But here quickly, As a trainee you may fly routes that use the CRJ/ERJ aircraft, but use the ATR aircraft. Make sure the flights are not greater than your aircrafts ability to fly it. Don't run out of fuel !
Fly the time in the timetable for your flights, and your correct, adjust the FSX clock accordingly. Your not expected to fly the "redye".

You were right! The pilots manual has the CRJ listed for trainee Eagle pilots as well as a 737 which is awesome. I was looking at the handbook page page which only listed the SAAB 340, ATR 42 and 72 for trainees. Whoa, slow up a little here. Yes, the routes list the larger aircraft but.... you are only allowed as a trainee to use the prop planes. You will fly the Props on the ERJ/CRJ routes only if the ATR will meet the distance requirements.

Note for AEV Pilots (Pilots Ranked as Trainee or Second Officer): AEV pilots may fly any routes designated for
either Trainees or Second Officers. These routes can be identified by the fact that they will specify the use of either
turbo-prop or regional jet equipment. The only restriction is that if you are a Trainee, you may only fly the routes in
aircraft rated for Trainees, i.e. turbo-props.

Where did you find this PDF manual? Do you have a link? The link on the left hand of the page takes me to a web-based Pilot's Operating Handbook.
