Nick, Fsacars detects when the brake is on or off. There has never been any mention of the program controlling any aircraft control functions. You may possible have a conflict of control assignments between your control and the flight sim assignments.

Do you use FSUIPC for assignments or the default flight sim control assignments?

Many times, and I mean many times , the default flight sim assignments over writes the basic hardware assignments.
One has to look at the control assignment page and see what buttons or levers are used by the flight sim and are shared use by the hardware. Only one control assignment will work correctly.

FSACARS has no direct sim connect to change any control functions, FSUIPC does.
